I am not going to comment on the matter, it seems pretty understood that the Flood had to have lived, in some shape or form, but Bungie did say they were done with the Halo Trilogy. I think that is their way of being sneaky, because the Halo Trilogy is over, but they can still expand on the series, like Lord of the RIngs, and The Silmarillion, and ...

Yeah this is a very good story, there are errors, but for making a new chapter every 1-2 days, thats amazing.I wish I was that creative.  You are basically following what I figured what would happen after Halo 3(Elite/Human Alliance,  combined technologies, etc.)  The one thing that may be able to be incorporated into this story is ...
