General Haloverse lore, not multiplayer.  Does anybody know why the Covenant decided to annihiliate humanity?

With every other race they encountered they had a war, and once the species was subjugated, instead of being destroyed, they were given purple armour, and absorbed into the Covenant.

Except the alien race known as humans.  For some reason the Hierarchs decided all human worlds must be glassed.

There would probably have been human groups on remote colonies who would have been willing to become part of the Covenant, and provide it with valuable support in return.

Sure, the Covenant are rough, with little regard for the indivdual.  But the UNSC are just as bad.  UNSC marine is just about the most dangerous job ever.

At least if you were a Covenant infantryman you might get an energy shield.  Even safer, you could get lucky and command a Scarab!

This is explained in the novel Contact Harvest in great depth.

The short version: An oracle found the human Colony Harvest and identified them as the proper reclaimers of the Forerunner technology. It said this in front of the newly made Prophets of Truth, Mercy, and Regret. Knowing the entire basis of their religion was flawed from these few words the Prophets ordered the eradication of all humans to keep the Covenant together.

In Contact Harvest (the novel), the reader learns that the Covenant have this super ship called the Dreadnought. On it is this annoying ass ball like the Oracle (guilty spark). He tells the Prophets of truth, regret, and mercy that their race and entire coalition of species interpreted the forerunners completely wrong, somehing about " not the age of reclamation, bur Reclaimers" I think. And they went to harvest because they sought after the millions of Forerunner artifacts on the plant,as indicated by the countless runes on this fancy sphere thingy, only to find millions of humans. Now if the Covenant were to find out that their religion is flawed, the entire system of species will result in utter chaos. So they thought it be easier to kill the race of the Forerunners kids, us Humans. They failed.

Science is the dumbest religion!

The humans on Harvest were identified as the true reclaimers of the forerunner tech.  When the prophets saw this, they realized that the humans were a threat to there authority and the basis of their religion.  So they decoded to exterminate the humans, this way they could still be the leaders of the Covenant.

I don't think any of the subjugated covenant species were anywhere close as advanced as humanity was. And it has to do with something much deeper in the story line that I don't really know, I've only read one book. I think it has something to do with Forerunner artifacts being found on human controlled planets and the "will of the gods" to have humanity eraticated.

I think he was pretty smart, when he became Germany's leader the economy grew at an impossible rate. He could have been a fantastic leader if it wasn't for his hunger for power and insanity.

 On topic: As per everyone else, the Covenant glass human planets to ensure the masses don't discover Mendicant Bias' (The Oracle) secret, the only exception is that they don't glass planets (or partially at least) that have Forerunner relics on them.

oh i completely agree. from what i understand he was a fantastic public speaker.

Not only was he a great public speaker, but he was a decent writer. If you ever get the chance, read Mein Kampf (My Struggle). It's a novel he wrote while he was in prison and where he had epiphanies about the world. I'm sure you can find it in English somewhere. Granted, his ideas are deranged and he sets the stage for years to come, but his writing style is magnificent. If only he wasn't a terrible man, his abilities could have been put towards something more constructive...
