That the Parasite Alien known as Flood were present upon the Shield World, which was in essence a military base?

The way I see it, most people wouldn't keep prisoners near powerful weapons 

The Forerunner kept small specimens an all of their major installations.  They escaped on a lot of them though.

Despite being a super advanced civilization, the Forerunner didn't have very much common Sense 

They had many facilities devoted to find an effective weapon to eradicate the Flood. Perhaps they felt safer having the Flood on the major installations. That way if there was an outbreak, it could be fought back rather easily.

Were the Forerunners stupid they would have placed them in an unprotected are like a place not a shield world. It would have been easily overrun if there was an outbreak. 

??? Given the fact that the Flood were able to take over every other Forerunner installation I don't see the trouble with them taking over this one too. Forerunner defenses were not able to fend off the Flood once they gained momentum. Which is why they are no longer here, due to the series of events afterwards.

I suppose that may be, although why there wasn't an effort made to wipe the flood out completely... though I guess maybe they were afraid they wouldn't be able to find all of the parasite.

So keeping a few around to research seems alright, but why are they kept on every instillation including the weapons of last resort and not just kept on special secure research locations is beyond me.

Much to my regret at this time. My only consolation is that I may yet see you again. 

But having a research facility on, let's say, a shield world, would allow any Forerunners to be relatively safe if the Flood had managed to escaped. All they would have to do is enter the Slipspace transit and wait for help to come and eliminate the threat and all the while they would be safe from any Flood. This would keep casualties down, as well as infections.
