Well, the story can't go anywhere, seeing as how they're left floating in space...

The idea of cryo sleep is so the crew of a ship can survive long periods of time in a ship without useing up supplies so whos to say the clip of serena is right after halowars it could be up to 7 years after those events. (7 years because thats usuall life span for 'smart AI's) sorry for mis spelling if i have.

well in the seven years that the crew were in space they could of come across a planet with covie activity, or the covie crusier that is in halowars could have tracked them down. Dont say that it was destroyed by the explosin because the PoR survived till halo 2 and he couldnt transport any were as he was to far away from covie space so the cruiser must of survived.

no they dont survive if they did they would have been at one of the space battles in the books

no because the sheild world that the Spirt of Fire went to was millions and millions of miles out of UNSC explored space otherwise the UNSC would have colinised it a long time ago so seven years would be a senseble time for something to happen on the ships course. But saying that seven years would only have left 13 years till the halo event and so something must have happened to the ship hopefully all will be explained in the sequel I think we can all agree with that.

Well take this into account. The ship couldn't have done anything because it is still listed as "Missing with all hands" Or "Lost with all hands" I can't remember which, and it is listed as that right up until 2552, so it would break canon even more than it already has.

That doesn't really mean anything at this point.  All we know is that that the ship was listed this way and that the information is classified.  We don't know what happened, and we're forced to speculate the rest.

What it's listed and what it really is can be two different things.  And if there's a game that occurs during the SoF's time outside of UNSC space, I don't see how it must neccesarily be impossible or break canon given the information we currently have.
