Maybe Halo 4 would be like Halo 2 where half of the game is focused on the chief surviving on the new planet and the other half focused on the arbiter trying to rebuild the covenant.

Elites formed the sepratists, pretty much just elites. As for the covenant, their are more prophets willing to lead the covenant once it rebuilds itself.

The Prophet of Truth was the Last Head Prophet alive after himonly minors were left and most of them died when the Ark blew up along with the Covenant fleet. All that would be left of the Covenant would be small groups clinging to the belief of the Great Journey. The alien species of the Covenant who left with the Elites would leave and try and rebuild there societies.

i doubt there would be another war. the profits forced/brainwashed them into fighting. i dont think the jackels or brutes want another disaster like the ark coming their way,especoly the fact that so many covie ships wher destroyed.i am intrested in if cheif or the missing spartans ever get found by the usnc. and what was that bright like on the legendary end clip? it sounds like bungie might posibly make a differant game
