I think there should be an alternative game mode where the player actually commands ships like the Pillar of Autumn and fighters like Longswords and Seraphs and manouvers them, rather than individual marines.

Maybe in an expansion, or the sequel of Halo Wars... if there will be one.

Are you talking about space battles? If so, it is confirmed that they will not be in Halo Wars. But, it would be good if they were in a sequel.
