Now to actually answer your question.
ES can just about get away with the crew of the Spirit of Fire knowing about the Flood, as they could of been sworn to secrecy by ONI, and they stored it away quietly and treated it as an isolated incident. (Even though you'd think Cortana would of found something if it was in ONI's database, espically since the amount of times she has hacked into their systems.)
The main problem is the Spartans. If Spartan group Omega discover the Flood and survive, they'll obviously tell their commander all about them, just in case they ever run into them again, so John would have known about them.
You might they, that they could just die at the end, but that conflicts with the canon, as only about 3 Spartans died before 2552, and two are already been confirmed as Randall and I think Kurt.
An interesting predicament.
It could be that ONI sendt spartan team omega out on a new mission immidiatly after they returned as spartan team grey.

Yes, but wasnt that in 2550? It would be plenty of time to send them out, but if I'm messing with the dates then I stand corrected.
EDIT: The spartan team in Halo Wars is Spartan team omega, and yes, the new Halo book is about Grey team.
