How is there Flood running wild in 2531? Weren't they destroyed by the Forerunner Halos, save for a few samples remaining on the rings themselves? During the events of Halo CE there is no indication of UNSC having any knowledge of the prior encounter with the parasite. Am I missing something?

haven't finished the game yet, just got to Flood level. However, wouldn't Serina drop an FTL comm-bouy as soon they encountered a new HOSTILE life form to alert FLEETCOM right away? And how is flood presence explained since they were wiped out by Halos?

yes that lol, but in the pursuit of Anders, they went insane and nothing else mattered to them really.

and the fact they didn't have FTL coms, all they had were pretty much radios and considering they were probbably insanely far away from any human world it would take a couple of years for that to reach a human planet (like 25+) and by that time they would have known about them

This fails because:

a) They are still listed MIA because they never came back

and

b) Forge and Serina both said "there's no time, let's go save her so this video game campaign doesn't end here!" 

 

Also, the only UNSC form of communication is through planet-wide internet and through radio.  The shield world is way too far away for the SoF to reach any human forces.  Oh, and there's no such thing as any FTL buoy :P

This. As far as the SoF knew, the Flood was just a highly sucessful predator. As they destroyed the proto-gravemind before it formed, the Flod never demonstrated intelligence. All they knew about it is that it took over the bodies of sentient life, not that it was then as smart as the body it had inhabited.

They were severly damaged, but not destroyed.

 As fans know the Halos didn't destroy the species, just their food source. The Flood probably just went out of the galaxy and waited for sentient life to grow again.
